If I load a sup file with a source framerate of 23.976 and set the target output to 25 fps then my input starttime on the first subtitle goes from 00:00:41.375 to 00:00:41.360, but if I in conversion settings click on 'Change frame rate' and leave it at 23.976 fps (target fps is still 25fps), then my starttime goes from 00:00:41.375 to 00:00:39.680 like it should (from my own calculations). Tried your application 0xdeadbeef and it looks good, but the framerate conversion has a flaw or else I dont understand it correctly.
